Im not sure if its a bug or i didnsomething wron but in the offensive. I docked the ship at the end and swapped it for one i already had but it didnt end the mission for some reason and i had to quit

No, this is not a bug. The problem is that your hangar is full, so you have to "retire" one of the ships in order to finish the mission.

Ah. I went into it with a full hanger and didnt know. Can they be retired whilst in a mission

Yeah, you can. Simply open the hangar, then select a ship you want to retire, then tap the "retire" button at the bottom right somewhere. I should really explain these functions. Space Borders really needs a decent manual! I found some cool wiki pages for games, which can be used for writing a manual.
