I might just be really bad at conquest mode but I can't get past the first mission, mainly because I have no clue how to use the Daedalus.

It's pretty much the same as any other ship. Tap once to move, tap and hold to use abilities.

Im also having a problem getting past the first mission. To me it feels like im given 2 bishops, a king and a queen and told to take out the other side, and the queen can only move once every four turns. Idk if its a messed up spawn rate but by the time I reach the nearest generator 3-4 carriers, 3 corvettes and 2 destroyers (or there-abouts) have already spawned. Im attempting to use the Daedaluses' abilities bit with it's cooldown I only get to use an ability once. The only time I've been able to destroy the alien HQ I ended up losing everything but the Crius. Any helpful hints or strategies to try? Apologies if I sound a bit hostile.

The key is speed, mate. Your top, priority one, targets should be the factories. Forget the generators. Destroy the factories and move on. You have to move quickly to destroy them before to many alien carriers stack up on you.

Set up a formation protecting your Deladus and Crius especially, as those are your most important ships. The Crius should be on factory destroying duty, but if need be you can set it to attack enemy ships. It can also target drones, but you have to manually select them.
Also, remember to use your Deladus' healing field ability.
Also, winning with only a single ship left still counts as a win and does not affect your next mission, so don't worry about it unless you're aiming for a perfect run.

Also, there shouldn't be any destroyers, not before the aliens reach 50%. Are you sure you have seen destroyers?

yeah on the first mission there should be only up to corvettes.

Another tip:  Immediately at the start, use the Daedalus to scan for an enemy base, then after it's revealed call in a missile strike on it. The strike should destroy the station, leaving you with only one station left to defeat. Good luck!
