I can't get past this level. Their huge 8 gun shops start wiping out my smaller ships, and I can't seem to destroy those behemoths fast enough

Try placing the mothership, Athena and Titan in formation like this:
Athena.......................Titan
..............Mothership
It also helps if you equip 2 laser turrets in front, and at least 1 healing turret for support.
Also, use your fighter. It actually does quite a bit of damage, and is very useful for taking out the masterminds.
Using mines (max level is best, obviously) is also very useful on this level, both to soften up larger enemies (especially those 8-turret battlecruisers) and killing masterminds.
Finally, use the scanner to check where the masterminds and incoming ships are. The earlier you spot these, the earlier you can target them with your artillery. Buy all the artillery slots. It is extremely useful. You will probably need to upgrade your energy regeneration rate as well.

Nice strategy! One more thing that came to my mind is the "Diversion" special power. You can use it to confuse enemy ships, just before your ships are in attack range.

Also, you should have by now the Nuke Centaur if I'm not mistaken. Even though it takes forever to reload between shots it helps immensely when used to take out groups of masterminds and battlecruiser's and their weapons. I normally set the Nuke Centaur to macro 2 and use it as a scout. It's pretty quick and they can outrun the big enemy ships no problem.
Thing with the Nuke Centaur is that you have to give it a direct fire command in order for it to use the nuke. I have no problems with any of the levels if I keep an eye out for that guy since it helps a lot.
I always keep my mothership in the middle of my formations. If you look on the fleet pics thread, you will see what I am talking about. Artillery works fairly well too if you have all 4 spots used up.
Also whichever direction you see the ships coming from, use the scanner and scan back where you think they are coming from.
If you can, the Centaur 2 turret support ships with the Gatling cannon and missile launcher works well for support too since the Gatling cannon, I think works similar to the laser turret, just not a laser.

Oh I forget the names of the missions so, my bad.
I'd say if you can't get past that level then you should definitely hit up the mining missions since that will obviously help with procuring ship ability upgrades and capital ships. Cerberus/Hydra combo is deadly.

I can't near the offensive. I've passed campaign once. Came back for new mike centaur. All enemies are dead. Have new centaur, but don't know where to go...

After you get the nuke centaur and dock all your ships the mission should automatically end...

Like clinkzbone said, you have to dock all of your ships. If you end up having more ships than you can fit into the hangar, simply "scrap" a ship you don't need.
PS: You can only have one nuke Centaur. If the game detects that you already have one, it will give you a heavy Centaur instead.
