I have iPad.4th edition. And on portal level, I save portal, hercules, and kill all enemies, yet nothing happens. Hercules keeps moving slowly south. It went through actual portal but didn't warp through. And the other 4 convoy ships haven't left dock either. Only the first 4 with turrets went through portal.

The Hercules thing is odd.
The other 4 ships only leave once the Hercules has warped, and since Hercules didn't warp the others won't leave.
Have you tried restarting the mission?

Yes. First time it did it I didn't realize it was wrong. but restarted because I lost a ship ;D. But when it happened twice and he ended up in the 60's y coordinate, I knew it's was wrong. So now I lose all experience I got on small ships. I farm their experience on the purple and yellow aliens, hence why restarting after losing one the first time. And I obviously can't progress in game if I can't complete the level  |

Found the bug: it's the new wingman enhancement! You probably had wingmen assigned to the Hercules as it went through the portal. Simply make sure that you don't have any assigned to it, starting from the moment it starts rotating before the portal. Thanks for bringing this to my attention, a pretty nasty bug!
