Ships with unique functionality will have their own customized popup menu. This will allow you to fire super weapons only if desired, will allow the WeldMaster to repair objects of your choice and so on...

Here are the customized menus of: Aegaeon (left), WeldMaster (center), Nuke Centaur (right).
